That's cool. Like many "old school" gamers here it's just another rule change (I say while looking over at my red, now pink, Basic set box). Now if I were to run a Mystara 4E project I'd say NOW is the best time to start. Since no one has 4E yet there are no rules to get in your way. Nothing holding you back but to work on what is the essence of Mystara. I'd bump the campaign ahead a couple of decades to give yourself some wiggle room and then start writing. Now the rules will obviously effect what you can and can't write about sure. Glantri in particular will be effected by what ever new spell casting rule is introduced, but you can still move forward. Find a leader and get a team that is dedicated to playing in Mystara, regardless of the rules used and start planning. And it does not have to be a "netbook" style project. There are wikis now where everyone can contribute and edit. Look around the web to see how other "world" projects are done. Decide on your scope and limits (I say stay focused on the "Known World" and work out from there). I leave yourself plenty of room for once the rules are in your hand. Do this right and you could be done long before the Forgotten Realms 4E book ever sees the shelves. And that is a good thing.
