I've done some slight digging on the Scarlet Brotherhood and I was wondering if it would be possible to convert the same idea the Red Wizards of Thay use in FR to the Scarlet Brotherhood in Greyhawk.

...or would this not work?

Pretty much anything can be made to work in Greyhawk if you hammer it in hard enough. The Scarlet Brotherhood is primarily ruled by monks, not wizards, but they have wizards among them.

I'm not sure what "the same idea the Red Wizards of Thay use" is. What idea do you mean, specifically?

If you mean "is it possible to use the RW PrC for the SB?" then the answer is yes. This could translate into game terms the fact that wizards from the SB can rely on the lore of a magic-using empire that endured for thousands of years.

As for the rest, their goals - while slightly similar - aren't exactly the same.

SB:
- dominate the Flanaess
- racial supremacy of the Suel
- utter destruction of the Bakluni nations
- quiet infiltration of other nations through spies
- naval supremacy
- heavy use of laboratory-bred creatures
- strict discipline

RWoT:
- dominate Faerun
- resistance to Mulhorand
- utter destruction of the Rashemi
- quiet infiltration of other nations through magical item's salesmen
- magic supremacy
- heavy use of magical creatures, constructs, and undeads
- heavy infighting

So, a cut & paste job wouldn't work but there certainly is a wealth of ideas that can be plundered and re-used for the SB (although doing so would mean the wizards gaining much more power.. something that probably wouldn't sit well with the monks, assassins and rogues, not to mention the clerics).
