I would say that it entirely depends on the source of the spell like ability.
Be that monster, creature or PC.

Given that a spell-like ability are just that - spell-like, and as the SRD even mentions, not actually spells - I don't see why they'd necessarily draw energy from plant life. I think Flindbar is probably right in that some sources *might* draw plant energy, but in most cases the energy required to use the ability comes from within or some other source. About the only creature I can think of that's even noted as defiling when using it's spell-like abilities is the Nightmare Beast, and even then only according to the original 2e version (or the "updated", non-MM2 version that's been posted to this board...I think).

So basically, IMO the only time a spell-like ability would defile is if something in the creature's description specifically says that it does, or the spell-like abilities are obviously (again, based on the creature's description) intended to represent actual defiler spells but have been designed as Spell-like abilities for game-system purposes.
