In the 'Complete Ninjas Handbook' it is the following stated about the 'Shadow Warrior' Kit:

'The Shadow Warrior may specialize in one weapon at 5th level, a second weapon at 9th level, and a third weapon at 13th level. (This follows the rate of improvement with the backstab ability.) He may not specialize in more than three weapons (or two weapons plus one martial art).'

Do you think he will get the weapon proficiency to use it for the weapon specialization for free?

or 

Did he need to use is from the normal aquired weapon proficiencies he get due to level?

e.g. a Level 12 Ninja starts with two WP
- he uses 1 for Ninja-To and 1 for Daikyu, none WP is left
- at level 4 (each subsequent 4th level) he will recive 1 WP and can either spend it or wait till level 5 (or 9 and 13) to use it for weapon specialization or spend it right away to receive another wepon option...
Or do you think it is meant that he can use right away the 1 WP he received and if he reach level 5 he can simply select one WP which then becomes specialised?

For my opinion I can live with both rules, but it would be interesting if someone can sort this out a bit...

I read that rule as the ninja is simply allowed to specialize where he was previously not allowed to do so.  It does not grant him extra proficiencies at all.

Yes, as I slept over this a bit, I also come to the most likely conclusion that a ninja with this kit will not receive WP for free...

What they said.  Even the Fighter never gains bonus Specialization.
