I’m running a 3.5 Homebrew Spelljammer campaign that I thought I would fill you in on. It might trigger some ideas for other DM’s.

I didn’t tell any of the pc’s that it was going to be a spelljamming campaign. They started on a homebrew world that I had used in previous campaigns. The world had enough detail to trick the players into thinking that the campaign was going to take place there.

The initial adventures revolved around unraveling a series of mysterious events on behalf of a town. This eventually led to the finding a crashed spelljamming vessel, and leaving the world as part of the crew once it was repaired.

They are using the Rock of Bral as there main base of operations. The Neoghi will be the pre-dominant villains of the campaign (I have converted some GW plastic spider miniatures into Neoghi). Giff, the Shou, Mind Flayers, the Elven Imperial Navy, the Scro, Tinker Gnomes, and the Arcane will all be making appearances to give the campaign a classic spelljamming feel.

The campaign will be mostly original material, but borrows strongly from Babylon 5 and the Cloakmaster cycle for inspiration. I hope to create more of a nautical swashbuckling theme rather than a Sci-Fi space theme.

The Main Differences from the 2e SJ Rules are:

No Gravity Planes – Helms provide artificial gravity in addition to other functions – Creatures do not have individual air bubbles or gravity planes

No Crystal Spheres – Portals to the Flow still exist, but the Flow is more of an overlapping plane rather than a sea containing crystal spheres

No Oerth, Krynn, or Toril – To avoid individual worlds dominating the campaign

Uses the Default 3.5 Pantheon plus Celestian and Ptah

If you're interested in rules for gravity and atmosphere generators, you can find some neat ones here.
